Free shuttles go regularly from the lower level of all the terminals to RCC (Logan Airport Rental Car Center stop). You should look for the white-and-blue buses. Cars are returned to the parking lot of the vehicle rental center, which can be easily reached from the city. You should just follow the signs "Rental Car Center".
